It was smart to take the big 3 out of the equation because thats where most of my favorite games are but if could pick 5 I'd take Acclaim, Tecmo, Sunsoft, Enix, Square. I had to look at who published the most games that are in my Hall Of Fame besides the big 3 and these would be it. I'm the sole doofus that voted for Acclaim so far because of Wizards and Warriors 1-3 and WrestleMania. Tecmo has Rygar, Solomons Key, Mighty Bomb Jack and Tecmo Bowl. Sunsoft has Batman, Blaster Master, Gremlins, Journey To Silius. Enix is obvious for Dragon Warrior and Square for Final Fantasy. SOOOO many that it's hard to narrow it down. Good poll!

The question is quite complicated to answer accurately without separate lists of who developed and who published since the roles frequently go both ways. For instance, SOFEL published Dragon Fighter in North America, but Natsume actually developed the game.
While I do loves me some Taito/Sunsoft/HAL, I'm a real sucker for Natsume.

That is the issue though. When someone says "Squaresoft" they think Final Fantasy, not solely Rad Racer II and King's Knight with zero connection to the other games that the company made. The linked list helps, but I'd guess few are going through it, looking up their favorite games and all games published beyond the big three, and basing their decisions off of who actually published given titles.
It is a neat topic, and worth a good conversation since it gets at many interesting issues regarding publishers, development, etc.,, but it would just be nice to be able to see the games next to each publisher so that people could base their choices off of that.
No homebrew publishers? Seems like we're making better and more innovative games than a lot of the ones in the poll.
Not really, I beg to differ. The day homebrew developers take things to the next level and design a special peripheral to be used with their game, or something like that, then we can talk. But regarding innovative and also better games? That sounds a bit arrogant to me, and contradictory compared to what I have seen thus far. I guess the most innovative games must have been numbered limited editions of 3 pieces each, or something like that, lol.
I would give my vote to Sachen, but they aren't on the list either. Their lifespan is something to respect, as well as the sheer number of games released, and the number of markets tapped. Amazing stuff.
With that said, I guess I vote Caltron. Those guys were willing to take the bullet (well go to jail) over some of their games

In terms of "innovative," folks are making games that they want to make, and are not bound by financial considerations. If they want to make a minimalistic RPG, or a graphically rich point and click, or a game about wiggling peni, they are able to. We can push the boundaries in terms of design, content, censorship, whatever. We can decide to make a game that five people will want to play, or one that appeals to thousands. To me that is innovative, in the sense that we are doing something new. As far as using other means of input, rest assured, they are on their way.
In terms of "better," The Mad Wizard, The Incident, The Rise of Amondus, Owlia, (soon to be) Lizard, and many others could easily take their place amongst the licensed titles of the system. Some of those I would put in my top ten any day of the week. Even some of the "lesser" titles are still more playable than a good chunk of the licensed and unlicensed libraries.

The coding challenge result from the same programmer (can't recall the exact name) of the Banana Game (i.e. Zelda-like with a banana throwing monkey) is pretty great, too.
