There out there, probably more than I can list. Most games by EA and I know there is a ton more. It's almost certain that all softbox games have the black and white ones. It seems that game companies opted for the cheaper black and white alternatives as some of the later gen title have them.
One example that comes to mind is with later releases bearing the ESRB K-A rating. Some games got a second release using a clamshell, but that now had a new rating on the front. Those games often had black and white manuals.
Just for giggles once, I went through the collection and noted which games were in cardboard (and which type) and also which games had B&W manuals. Looking at the XOR states gives the following lists. To be fair, this list should not be considered conclusive - I am certain that some of the hardbox games originally came with color and some of the cardboard came with B&W, but with all the manual swapping and replacing that goes on, I'm frankly pleased just to have manuals for everything.

My copy of Weaponlord is soft box and actually has a nice color manual, believe it or not.
