Well, I've only played 7 of the 18 main installments of the series: Legend of Zelda, Adventure of Link, A Link to the Past, Link's Awakening, Ocarina of Time, Wind Waker and Twilight Princess.
Of those that I've played, here's how I'd rank them:
1. A Link to the Past
2. Link's Awakening
3. Wind Waker
4. Legend of Zelda
5. Ocarina of Time
6. Adventure of Link
7. Twilight Princess
All (except Twilight Princess) were incredible games and ranking them is kind of like ranking ambrosia. Of them, Twilight Princess is the only one I haven't finished. I got about half way through it and just couldn't keep interested. I've not really enjoyed the 3-D Zelda games as much as the top-down style. Wind Waker was a notable exception. Not sure exactly why it worked so well for me but it was certainly a stand-out.
Yeah, you revisit this one dungeon over and over and over again in the game and it really kills pacing. It's so bad that I'd moderately enjoy some parts, then realize I had to go back to this temple, and not play it again for a few days. I did finish it but it was more of a chore than fun.

Wind Waker just blew me away and still looks amazing today. Love the look and feel of the game and exploring the vast ocean. Also has one of my favorite soundtracks in the series.
Link's Awakening was my first Zelda game and at first I didn't get it. It wasn't until the rerelease of Awakening DX on GBC that I was into Zelda after having played Ocarina and ended up loving Awakening to death.
Ocarina is the first Zelda game that made me a fan of the series. It blew me away in 1998 and was one of the most cinematic and epic adventures I'd ever played.
Skyward Sword is a sore subjecr for me because i downright hated the game when I played it but then I thought about it a lot more and maybe it's not the worst but I still didn't enjoy it as much as pretty much all other Zelda's. I didn't like the story, the environments, some of the controls and the emptiness of the sky (among many other things) but in the end even a subpar Zelda game is better than 99% of generic FPSs.
TriForce Heroes I almost didn't even buy because it didn't look fun at all. I had a gift card to Best Buy and got it for $5 so I figured why not. I thought it was stupid from the very beginning. Single player was clunky and not fun. Multiplayer was Kathy and not fun. The story is stupid, the puzzles aren't all that clever and the game in general is just not well constructed. I had low expectations for this game and even still it managed to disappoint.
Adventure of Link is the one Zelda game I never beat. It's just too damn hard. The concept is cool and objectively I think it's better in design than at least half of the other Zelda's but I just don't have fun playing this game. It's a shame because I really want to like it but I just don't.

Well, 3 out of your top 4 are 2D You really should play Link's Awakening. Besides it being slightly cryptic between dungeons or getting to the next dungeon, it's a really fun game. Like I said in my original post, it's my favourite GB game by a mile.
A Link to The Past is my #1 choice because it's outlasted every single other game I've ever played. The graphics, sound, gameplay, and timing of this game within my own childhood are tantamount to my choosing it here. Ocarina was my game from it's launch in late 1998 to about mid 2009 when I started to see it aging poorly. Of course it's still a fantastic game, but it didn't outlast ALTTP's legacy for me. I'm glad I own the 3DS version, because N64 is almost unplayable for me these days. LoZ is third on my list because I find myself playing through all the way at least once a year. The magic is still there for me, and it's arguably my favorite NES game of all time (even ahead of SMB3! ).
Link's Awakening was a close 4th, then Marjora's Mask for me at the 5 spot. Minish Cap is another great one! I'd put that one just ahead of Ages/Seasons for me.
The only Zelda title I have yet to play is Phantom Hourglass.

I've actually never played a GB game believe it or not. If I did check it out it would probably be the DX version with color (and extra dungeon?). Can't watch black and white movies and can't play a non-color game!
I was extremely disappointed by the Wii version of Twilight Princess, especially how frustrating the two mandatory fishing parts were trying to use the Wii controls (if you have to google/youtube search how to get through what should be a basic part, that's not good). I did a few years later get the GC version and it plays/controls MUCH better (and I think it was meant for the GC all along). I still would've liked TP better if it had better/more interesting collectibles and bigger wallets.
I disagree with the poster above who said that this era of Zelda games does not have charm.
The third spot could be any of the other ones I've played, whether I beat them or not, which is all the console games + Link's Awakening. I am mostly leaning toward Skyward Sword because I've actually completed it.
However I'd have to say Wind Waker was my least favourite. Excellent dungeons but the over world was dull and the Tingle quest near the end drags.
I still would've liked TP better if it had better/more interesting collectibles and bigger wallets.
You know, this was one of those ideas that seems to have spread through the later Zelda titles like the plague and I can't stand it! Wallets! What's up with the freaking wallets?! It was one of those concepts from Ocarina that I found annoying and kind of pointless but lived with it. Yet, now it seems to have become a staple of the series. I hate it. Stop with the damn wallets already! Ugh!
Sorry. I just always thought it was a really dumb idea to include in a Zelda game.
Adv of Link or LTTP... it's close. Seasons/Ages is also right there for me. Really hard to rank that grouping.
Worst:
Easily Ocarina of Time. I just can't do it. Tried so many times to get into the game and I can't mentally do it. It's like an instant headache for me. Same with Majora's Mask, but I at least could focus in that game for more than an hour. OoT just loses me minutes into the game.

I started Wind Waker HD a few months ago and had a lot of trouble getting into it. Not sure if I will revisit it or not.

i haven't played either of the DS Zelda games, but they didn't really look appealing. (Link Between Worlds was fantastic tho!)
also, i can't get over the cel-shaded artwork of Wind Waker, so i don't support it like everyone else seems to.
