So I got my micro sd card from Amazon today (it's exactly the same one I got for the GBA Everdrive) so I can at least complete that step...I was so sure the Super DSTwo was the best but after hearing testimony from a few here, now I'm not so sure.

It's exactly the same kind I use on my GBA Everdrive. You do have use I think it's called a "guiformat" program of some sort to format it in the FAT32 format you need. 128GB is more than enough to fit the entire GBA set (all regions, I did omit the Game Boy Videos because the Game Boy Player can't use them anyway) as well as the complete set of US DS roms. The GBA one and having the whole library at your disposal (thanks to the super duper secret place that lets you download the whole set of roms in one go) is worth every penny. I just have to figure out which DS flashcart works as good or better. I did play GBA and GC when I was in college so there's sentimental value/memories and such of that...but I did happen to get a new DS (original fat kind) for our first Christmas together (2005) and we both each have a DS-XL we got way back when so that too has some sentimental value and memories of its own!
I have finally run into some problems with my DSTwo while trying to play Golden Sun and Oriental Blue. Back to carts and the standard Lite for me on those two. Mario Tennis has an issue as well, come to think of it. Anyways, just wanted to report those in if that makes a difference for you.
Just the DSTwo, I did not know that there was another out. I got it probably three years ago, maybe four, and mostly to play GB/GBC/GBA games since NES/SNES turned out to not work so well due to cropping (plus screen burn on the NES emu and an XL, watch out). The DS is one of the few systems that I actively collect for, so I have not needed to use it for those. I did load up a DS game on it for the first time last night to see how it worked for you, and it seemed fine, though I did not get far into it. The GBA issues are probably due to their emulator, and I have not bothered to find another one yet.
The reason I ask is because the Plus version added extra ram to hopefully correct the problem you mentioned. I only need it for DS games and it's gonna be used on my DSi-XL (special Mario 25th b-day one).
I'd guess that it is more of an emulator issue. There seems to be a feature or mode that those games are using that causes them to not work, or not work well. There was a dungeon in Magical Vacation, for instance, that had all sorts of issues, but only that one.
I might play through another DS game next, and can transfer it to the DSTwo instead of using the original card, if you're not making the purchase for a while.

But aren't the idea of Everdrives/flash carts is that it's not merely emulation? That you're running the rom on the real hardware and thus (with only rare exceptions) it works just as good as if you're using a real cartridge.

It is those "rare exceptions," however, that we're talking about. Perhaps not in terms of rare games or chips, but modes that are not used extensively, particularly certain graphics modes, although it has been many years since I have looked in GBA programming. The rain not falling during Golden Sun Battles or one cave using a strange effect are what are breaking the emulator. I do not believe that the GBA hardware is internally in the XL (i.e. it is missing more than just the slot), but I am not certain. You cannot just fire up a ROM, but have to run it through an emu (unlike DS games). The closest comparison that I can make is that they are the same types of things that prevent Super FX games running on a SNES ED. Sure, it'll play most things, but for those others it is imperfect until someone comes along and finds a way to make them work at either the software or hardware level.
From what I've seen, every DS flash cart plays DS games perfectly, there's really nothing fancy required to get them to work. What separates a particular card from another is in the extra features and the ease of use. Just get an R4i and call it a day, it's very reliable and works in almost anything. The Supercard DSTwo, especially the 4-in-1, is far more fragile and prone to bricking.
